Among those that I've played off of your list only Mysterious Castle is actually interesting.

Hydra Slayer's Halfling Twins.
You can also try anything where allies are important, like Crawl's Orc Priest (I think this is the best example, I have not tried it myself and do not know other good examples).

You can have anywhere from a powerful 2-entity team(Call Familiar) to a rather customized horde of over a dozen in Triangle Wizard----good thing for the tactical screen and AI improvements that continue to roll in. One of the deities outright will start you off with a mini-Ooze army that is just about perpetual as they grow in power.

ToME4 also seems to randomly start me with a companion (last time my dwarf warrior started with another dwarf friend)

Yeah, ToME 4 also has an elaborate Golemancer class of sorts that very much functions as a partnership.

ToME4 also seems to randomly start me with a companion (last time my dwarf warrior started with another dwarf friend)
(late response) Dwarves start with a companion for the first quest. Alchemists always have a golem companion, and summoners and necromancers have various companions. Not really what I'd call party-based though.
There've been various attempts at the mechanic, but none have really taken off, in spite of a lot of interest.

There are so many party-based roguelikes by now, and still people who do one think they are doing something original. (Well of course they are, since there are very many ways to add a party to a roguelike, and every one tries their own, but anyway, I find this quite funny.)
